IMO the reason women are treated more as victims than men in horror is simple: If you want to make your audience squirm put the damsel in distress. The more distress, the more squirming. Children and especially animals are the etreme end of that spectrum in American cinema. To be honest I consider it sort of cliche at this point.

And in a lot of movies the chicks that are heroic in the end usually start of as crying wastoids only to suddenly grow some balls and beat the shit out of the enemy. Like as if to say "even little ole me can kick some ass".
Sorry my roommate walked into her bedroom, saw someone in her bedroom in the dark, stood there like a statue before she realized it was her boyfriend who blew off work to be with her, then finally walked into the bathroom to vomit. The hell do you think she would do if some badass killer was in the house.
She would die...
Give me chicks like in resident evil or underworld - girls you know are badass survivors who will own the motherfucker that tries to put a machette in her skull.

I would think only a minority of horror films have strong female protagonists that involve rape/revenge. The rest are simply 'heroic' due to the situation.
In a lot of cases, I think the female protagonist is used many because its much easier, socially to view the female as weak and helpless, and showing female victims in films helps reinforce that idea. To overcome that weakness the females must take on characteristics generally associated with men. However, as they're characters in film, they still have to appear feminine (ie attractive) so as to not go completely masculine on the audience. Obviously it's not always the case, but I see more often than not.

I also put Miike in the same category as the Rape/Revenge because they're both borderline unwatchable for me. But at least Miike is unique and tells a story (I love the Black Society Trilogy), whereas most R/R is just the basic I.S.O.Y.G. storyline. Basically I'll watch Miike or similar stuff because it makes me uncomfortable and I can appreciate that but I don't need to watch excessive sexual violence all the time it kinda weirds me out.
Because of gender roles its hard to write a female in anything other than the part of a victim in horror movies, I particularly see this trend in movies before the 90's.
